When I run ./letsencrypt-auto certonly -d yourdomain.com with my domain, it says unknown directory

Those directions should have worked correctly.
Your distro may support installing Let'sEncrypt through your package manager.
yum install letsencrypt
apt-get install letsencrypt
Then you should be able to use letsencrypt in place of ./letsencrypt-auto

Yep, I have pufferpanel installed under the ip 220.127.116.11..... is that an issue? OOHHHH, how do I change the domain name I have it set to, I enter the domain wrong
Changing the domain of the panel is a several-state process.
You can update the panel url with this command:
You will then need to update the node's FQDN to the domain it should be.
Then, you can create the certificate for that domain and follow the process already given.
